could they be scratch disk files?
They are in the folder "E:\Users\USERNAME\Videos\Premiere Pro CS4\Media Cache\Media Cache Files" and they have the extensions *.CFA , *.PEK or *.MPGINDEX

Just delete them, then open your project again. It will recreate the necessary files and be patient for that action to finish.
You can relocate the media cahce to another drive if you want in the preferences.
I was deleting them by hand but it's still annoying that there's a button in Premiere that doesn't seem to do what it says it will.
