My hunch would be that you're seeing some interlacing artifact. One thing to try is when you output via AME, make sure you set the field order to none(Progressive). Another thing to try is to import the finished QT into After Effects and export that way (if you're familiar with AE).

What CODEC did you choose for the .MOV? I find that the Animation CODEC works very well in PrPro. If you have chosen another CODEC, you might try with the Animation CODEC for QT.

I have winXP on my laptop and tried a .wmv file and it opens with Windows Media...so apparently you also have WinXP on your computer so I am confident it should open. How long can one AV be?

In PrPro 2.0 on my workstation, I have Imported files up to 3 hours in Duration (DV-AVI Type II), with no issues.
I've also had Projects with up to 22 Sequences, running a total of 9 hours.

Jeff Bellune Jan 6, 2010 7:22 AM (in response to KateMorgan)It's possible that the frame rates don't match between the source footage and the sequence settings. Frame blending is enabled for every clip in a sequence by default, so when frame rates don't match, Pr blends adjacent frames together.

KateMorgan Jan 6, 2010 8:10 AM (in response to Jeff Bellune)Hi Jeff... yes.. I figured this might be the case but my frame rate in Flash is 29.97 ..which is the same frame rate of my PremPro set up.
AVCHD Format
1920 x 1080
(non-anamorphic)
16:9 ratio
29.97 fpm
Attached is the frame shot as it should look like...minus the white work space... in Flash CS4. I saved it exported it as an .swf file as well as a QT movie and the results are the same.
I will be combining animation with actual footage for a children's music video so I used the same frame rate for both.
I appreciate your time and interest in helping me with this.

Jeff Bellune Jan 6, 2010 8:22 AM (in response to KateMorgan)Did you speed up or slow down the footage in Pr? Regardless, uncheck Frame Blend for the clip(s) and see if things improve. Frame Blend is in the context menu.
