Select the first snapshot, go to the Layer Comps panel, click the new layer comp button and select all 3 checkboxes.
Select the second snapshot, go to the Layer Comps panel, click the new layer comp button and select all 3 checkboxes.
I don't see why this wouldn't work.

Select the first snapshot, go to the Layer Comps panel, click the new layer comp button and select all 3 checkboxes.
Select the second snapshot, go to the Layer Comps panel, ...
As soon as you go to the second snapshot, the Layer Comps panel is empty (i.e. you just lost the Layer Comp you created from snapshot 1). That's the problem.
I didn't mention this Photoshop behaviour explicitely in the OP, thinking it would be common knowledge.

First select the bottom most snapshot and then select the first one and make a new layer comp. Go to the Last Document State layer comp and make your second layer comp based on that and you're done.
(For whatever reason, if you first select the top most snapshot and then the one below it, it won't work so make sure that you first select the bottom most one)

I think in absence of any explanation, this has to be considered a bug and I will file a report when I have the time. Thanks again for helping, Zeno.
