I've also discovered that if I do the rounded corners using the Rounded Rectangle Tool (as opposed to using Effect > Stylize > Rounded Corners), it works for some reason. (Although it would be nice if it worked as before in CS3)
I'm wondering though why it's not already an option in Illustrator to be able to select which corners you want rounded, it certainly would save a lot of time. Browsing the forum it seems I'm not the only one who could benefit from this feature :-)

I actually do not know how you accomplished what you are showing but if I use the the effect or the tool for round corners they still work the same way.
In case of the effect if you apply the effect to the layer or the group it works as expected and if you group the rounded corner rectangle with the smaller rectangle you overlay and use the pathfinder Effect>Add and the group the two objects they will work as you want themto.
I have no problem with this in CS 4. Below is the effect with the two objects still live.

JETalmage Jan 18, 2010 4:43 PM (in response to luciele)Pathfinder Shape Modes can be applied either as an Effect or as an ordinary uniion of the paths. In versions prior to CS4, the default for those buttons applied an Effect, which you would then Expand to "nail down" as an ordianry path operation. You could optionally AltClick the Shape Mode Pathfinders to cause them to be applied as ordinary path operations.
In CS4, the default/optional behaviors were swapped. Now the default is to apply a normal path operation, and AltClicking applies it as Shape Mode Effect.
CS3 will yield the same result as you are getting in CS4 if you AltClick the Shape Mode Pathfinder instead of just clicking it. So inversely, I would expect that in CS4, you can get the same result as in CS3 if you AltClick the Shape Mode.
Related, the Filters menu was removed in CS4, so I assume Round Corners is only applied as an Effect which has to be Expanded to make it an ordinary path.
