About the best way to do this would be to Nest your MOV's Sequence into your HD Sequence. Still, up-rezing your SD material IS not going to be pretty.
Where is the MOV footage coming from? If from a program, like Adobe AfterEffects, you might get better quality, if you up-rez to HD specs. there. Not perfect, but maybe better.
Another option, albeit more of an "artistic" choice, would be to do a PiP with the MOV footage and incorporate that into the HD Frame. Probably not how you wish to use that MOV SD footage.
Now, there is a up-rezing application, Red Giant's InstantHD, that gets good reviews here. That might prove to be helpful to you.
