If you have not upgraded to version 7 you should do that.
If you have upgraded to Version 7, be sure to do the updates to 7.0.5
Go to the Help menu and select 'About Adobe Presenter' to see what version, if it is 7.0, to 7.0.2 you need to update it
drop down the help menu again and you will see an 'update' option.
you need to install in order - 7.0.1, then 7.0.2 then 7.0.5 - you cannot install all at once
another thing you might want to do is open the file you are working on in 7.0.5 snd save it out with a new filename in a new location to combat that pesky problem of the 'media.ppcx' file disappearing....

I am also now having this problem. I have an older piece that needed some updates. I updated the PPT slides...not the audio. When I republished and played the audio is cut off for 1-2 seconds at the beginning of each slide and after each cut/pause in my audio on the slide. The first word of each sentance is being cut off. When I go to the Presenter Edit Audio function and listen to the audio it plays fine and words are not cut. I have plenty of blank space at the start of each slide. It seems to be something with the publishing. This is yet another odd/new problem. I cannot rely on Presenter for an easy creation or publish of my pieces, something always goes wrong! Please assist/fix.
Be sure you are currently running version 7.0.5 (Help > Updates)
Also, after updating (if you have not) try saving your older presentation with a new filename in a new location and then re-publishing.
