Try after removing the second PNY video card. Does it still happen?
I have been unable to reproduce the problem on video. I set up a camera in front of the monitor, and of course, it encodes just fine now. This is strange, because this computer has never been able to encode from the time I built it until now.
It's not locking up anymore, but now Encore encounters an error when encoding. I'm trying to encode DV video to put on a DVD, it will get about halfway through the first file and say 'unable to create image buffer' and then 'encode failed'. Screenshots of both below.

Try running Memtest 86+ it sounds to me like you are getting a high memory error and it only shows up when you use lots of memory.
