I can't tell you what's "best", but I can tell you what works for me (using 7D and CS3).
Don't know if you use CS3 or CS4, but probably not CS5 because it has presets for video from DSLR.
- Custom project (CS3) or sequence (CS4) settings.
- Editing mode: Desktop
- Pixel size, fps, aspect ratio, and fields as wished (as original video is better).
- Video Rendering set to Video for Windows with compressor set to none, millions of colors (+ if needed), and Maximum Bit Depth checked.

I regularly throw footage from a colleagues Canon 5D straight into my 720p timelines. (This is a base format for me that I have a preset for)
This works fine in CS4 but guess what...In CS5 it is absolutely seamless.

I know that you are up to your eyeballs in alligators (or probably "crocs" down there), but when you get a second, could you post a little article on your 720p workflow with that footage?
