This is a very basic compositing task. One approach is to have a stack of three layers: the background including the buildings, the spaceship, and just the foreground buildings. You'd separate the foreground buildings from the background by drawing a mask.

Thanks a lot for the quick reply, I cant find a useful tutorial on creating layer masks so ill try your suggestion instead.

Not everything comes through tutorials.
