Unfortunately AME isn't scriptable at this time. Have you checked out the documentation on watch folders in AME? That might provide the functionality you're looking for:
Actually I already use it but I can't automate the output folder/file to follow our workflow.
Another problem we have is with a lot o AVI files, specially the ones captured directly with DeckLink Blackmagic boards and Canopus wich use their respective codecs, for the SD PAL 720x576@25i format the aspect ratio is default to 1.0 instead of the 1.0940 for PAL D1, and to correct this we have to change the setting in Interpret Footage, but this can only be done in a per file basis, manually one by one.

Not true. In the AME, select a bunch of files and go to File | Interpret Footage. You can change their interpretation all at once.
Thank you Jeff, really thanks, saved a lot of time, don't know how we've missed this but it's true, it's not obvious but from the menu it works.
I just happened to see your post again and was wondering, are you working with the latest Blackmagic Decklink drivers for CS5? And if so, have you reported the aspect ratio problem to Blackmagic?
