Does anyone have an answer or idea? I still haven't figured out what to do here, and its kind of a major roadblock to learning Flash Builder.

This definitely borders on an IDE-specific question, but I can give you a generic answer. The com directory needs to be placed in one of the locations that you have configured as a classpath. Typically your IDE will specify 1 location for you automatically, but you can add more. The lib directory is meant for packaged libraries which for Flex will have either a .swc or .swf extension.
Problem solved. Apologies for the IDE app/coding forum mix up, but I wasn't sure if it was an application issue or a code issue.
In Flash Builder 4, right click on your project folder in the 'Package Explorer' window.
Select 'Properties', then 'ActionScript Build Path', and then, toggle to the 'Source path' and click on 'Add folder'.
When you select the folder, select the folder that holds your referenced class folders.
In my case, I was referencing "com.modestmaps.Map", and so I needed to select the folder that contained the com folder.
