Obviously, you are using the transparency available for the GIF format.
In addition, you should tick the Anti-Aliasing which is, unfortunately, hidden away like a hidden feature in the Image Size window within Save for Web.

auctioneer Aug 29, 2010 3:34 PM (in response to [scott])This logo was saved in PNG-8. It makes sense to me to try and match the stroke to the same colour as the colour the logo is placed against...I'll give it a try.

Don't add a stroke to the artwork. In the Save For Web dialog window. Set the mat color to match the background. You don't need to change the art in any way.
