In some of the earlier versions i did a gradient to a sky by duplicating (copy) a videclip in an above videotrack. It is a while ago, some years back, and can't actually remember the workflow anymore. Back then I used a psd file and made it a mask somehow. Is this still the way to do it or are there some kind of adjustment layers like in PS? So, could some one please help me out or refresh my memory where does the mask go ie how to choose the file it is still the way to do it. One problem is that when I try to put the duplicated file in the videotrack above, it goes on the same track running over its original. So for some reason everything goes on track 1.

Yeah, that is a problem. When you past the copy you will need to manually move it above the original. I've not found a way around that.

You need to deselect and detarget the original track, making sure to select and target only the track you want to Paste it in.
