Specifically, AE would be used in the "Digital Compositing " phase. But depending on the processes before it, it may have a role in "Digital Ink And Paint", it can be used specifically as an Animation tool, for clean-up, for building conceptual examples and/or storyboards etc.
You've asked an incredibly broad question which can have many answers depending on your own processes. If you explain your own workflow in more detail, I'm sure you'll get more relevant answers.

RE: Adobe Story, are you asking can it automate mouth animation? (No, it can't.)
You may want to investigate Toon Boom Studio.

I have the Adobe Production Suite CS5. I am trying to figure out if where and how the different programs can/are to used in a feature animated film where the characters are hand drawn (and maybe the backgrounds but taking a look at using Photoshop CS5 for this).
The chart is what I have to show me how tradistional 2d hand drawn animation is done and I am working to see where the computer can help with the Production suite cs5 and - AE CS5.

This is a difficult way to get help. If I may use a metaphor...
On this forum, we are good at teaching you how to use the steering wheel, gear shift, pedals, and so on in your car. Some of us have driven enough or know enough about the car to be able to tell you how best to use a combination of accelerator, emergency brake, and steering to perform a drifitng turn around a hairpin curve or best get the car up a steep grade. But asking if we know of any specifically written out turn-by-turn directions to get from the east coast of North America to the west coast of North America is a bit out of our scope---and still a very vague request. I can tell you certainly that you can do it by car, but I can't and won't write out the directions.
To leave the metaphor behind: Yes, After Effects can be and is used in making 2D animations. Many of them.
It seems that if you were familiar with the basic features of After Effects, you would be better able to ask questions that would help us to help you to get where you are going.
We want to help. In that spirit, I ask that you start here, and learn enough to know what After Effects can do and what you still have specific questions about:

Yes, After Effects can be and is used in making 2D animations. Many of them.
Can you list some of the companies (other than Disney and Pixar) and some of the feature animated films.

I gave you a link to the getting-started materials that I have collected and assembled into an ordered set. If you want to ignore my advice and use something that you found "googleing", feel free. But I've given you my advice.
