This could well have something to do with Handles in those Clips. This ARTICLE will give you some tips and background.
Also, how do the Transitions go in, when you are in the Timeline View Mode?
Can you explain what you mean by "Transitions don't go in timeline only in scene line"?
Can you specifically describe what you're doing and what you are or are not seeing?

When I am in the sceneline and trying to add a transition to a clip- sometimes it just won't drag down to the tr
ansition area. It is a sporadic happening. I also can't figure out how to delete a tra
nsition when I don't like it. I can replace the transition but not clear it. I don't see how to find it in the timeline.

You can also add a transition in Sceneline mode just be right-clicking on the transition placeholder and selecting your transition from the right-click menu.
That can sometimes be easier than dragging transitions into that placeholder.
When Transitions are not behaving, as one might expect them to, it is almost always a case of a lack of Handles on one, or the other of the Clips. Did you read the article on Handles? Did that make sense to you? Are any of your Clips the full Duration of your material, or have you Trimmed each Clip to allow for Handles?
