Are you choosing File > Preview in Browser > Preview ALL pages in...?
Yes. I think I narrowed it down to a slicing problem, but I'm not sure what exactly.
Also, I just tried exporting it and opened it up in Dreamweaver and the pages are all mixed up. ie. the home page is the "about" page, etc.

The other site I am working on just started doing something similar except it's just with one page this time. One of the "frequently asked question's" pages is now showing up as the home page. Here is the link for that file:

OK, the issue is the large slice you have on the Master page for the content area. Remove that and the preview should export correctly. The problem is that slice is overwriting itself every time one of the pages is created for the preview, so you end up with the last-generated version of that slice. So FW is not changing the links; it's just using the final graphic generated from that content slice.
Also, I'd get rid of all those _top targets. Far easier for testing if the pages just load in the same browser window rather than generating new tabs.
