I have a video from a handheld Digital camera that rotates half way through from portrait to landscape. I know how to rotate the entire video using Motion –> Rotation but how do I edit the video so the orientation is correct the whole way through – ie only half the video has the motion rotation applied and cut out the bit in which the camera rotates or even rotates individual frames by varying amount to keep the orientation correct all the way through?

Why not simply rotate the TV on playback?
Either cut out the portion where the camera rotates--you can use the Razor tool or Sequence > Razor Tracks--and use the Motion > Rotation intrinsic effect to correct the sideways portion, or you can animate the rotation. You will probably want to/have to use Position and Scale to get the rotated segment to fit in the Program Monitor.
Keyframe the Rotation effect.
