No -- the Notes seem to be only for communicating with InCopy users. And it's not possible to influence the process of PDF creation through scripting.
That said, it might be possible to stuff extra stuff into your PDFs by smuggling them into your ID documents inside EPS files and then using print to PostScript and the Distiller. See this (scripting) thread http://forums.adobe.com/message/3689414 for a couple of tips.
I used to know how to do this off top of hat -- I inserted PDFMark tags with custom print commands in ol' WordPerfect 5.1 -- but that woz a long time ago ...

Seems odd that there is no way to at least generate sticky notes from InD.
In a post back in '09, of which you were also involved, Bob Levine wrote that it could be done from InCopy. Any idea if that's still true?
And yes, WP 5.1 was a loooong time ago! :o) We too had many, many macros for both coding and preparing files to flow into Ventura Publisher.
Let me repeat, then, what I said: "InCopy, eh? Well, it'd be useful for ID as well."
(Besides: it seems Bob's 'fluence on new features is just as big as mine ...)
