I don't know of a solution in CS4 except to reorder using the Structure pane.
This is fixed in CS5.5 because there you can use the Articles panel to set the order of export (much easier).
Hi Steve, I'm having this problem in CS5.5 - I have created an article and Use for Reading Order in Tagged PDF is checked, yet when I export the PDF and chek it in Acrobat X, the reading order is the opposite of my article order??? Also I have tagged my paragraph styles through Edit all export tags and they don't show up in my PDF. I have checked Export tagged PDf.

Since I have not had to do this, I can't comment more. He's the best source that I know.
Did you find an answer? I'd like to know too because we are about to upgrade to CS5.5 for the fact that it apparently makes tagged PDF easier but it didn't sound like it's doing the job because we tried it with the trial version and encountered the wrong reading order as well.
