I created a pdf with no TOC and manually added bookmarks. InDesign shows the correct pages in the Bookmarks Tab, but when I open the document in iBooks, it shows a lot of my bookmarks with the wrong page number. Does anyone know how iBooks pulls page numbers from a pdf? I also tried to make bookmarks in Acrobat, but I still had the wrong page numbers showing.

I'm assuming you're talking about viewing PDFs in iBooks on an iPad, right? That application not the best choice for viewing PDFs on an iPad. I'd suggest GoodReader or PDF Expert.
If it's not working you should ask about it in the iBooks forum in the Apple Discussions.
Thanks, after some experimenting, I noticed that iBooks cannot properly display a nested table of contents. The numbering gets out of sync. After I pulled the nesting out and just had them unnested, it worked out fine. GoodReader doesn't show page numbers for the TOC, so that was just fine. Thanks for the help!
