I will try to explain this problem and hope for assistance, a solution or bug fix info.
If I create a timeline in a project, "break apart" stereo audio footage to use in that timeline, continue to edit that footage and save.
Now in another project if I import that timeline from the previous project the audio displays okay, but once I save and close the next time i reopen the audio is not correct. I think premiere is not importing the broken apart mono audio tracks that are used in the timeline.

Before importing the sequence, go to Edit> Preferences > Audio and change the setting for "Audio Channels - Default track format" from however its set (probably "Use File") to Mono. Import your sequence. You can change it back, if you like. If you don't, all future imports of multichannel clips will be automatically interpreted as mono.
