On my last Project I experienced a strange behaviour, exporting a final sequence with subsequence.
The movie has a length of about 1h30min. I exported it as quicktime and H264 BluRay.
On both exports I had strange artefacts as follows:
The sub sequence got repeated twice, once normal, like it should be.
Twice where the movie on final should go ahead, but only movie with audio from right media on final sequence.
Any ideas? My workaround was to copy media files from subsequence to Final sequence and it worked well.
I had such strange behaviour few moths ago, where I deleted the Subsequence and spliced in again to final timeline.
But this workaround wasn’t successful this time.
It's difficult to speculate without any details.
Which exact version of Premiere Pro?
Which operating system?
What are the media specs?
What are the sequence specs?
Are you talking about subclips, or nesting sequences?
What are the specific export settings?
Do you have hardware acceleration on or off?

Its a nesting Sequence, embeddet to a parent sequence.
I had the same problem exporting a H264 BluRay mpeg4 and exporting a DVCPro 720p MOV file.
Hardware acceleration should habe bin off, because there is no cuda card on that workstation.
At first glance, I'm not seeing anything out of the ordinary.
Just to confirm, what are your exact sequence and export settings. List all the gory details.
