The first thing to try is to go to the prefs and turn OFF gestures.
Sorry I'm new to this program. I don't see "gestures" in the preferences.
On Windows Edit > Preferences...
On Mac InDesign menu > Preferences...
In the Interface section, uncheck the box next to "Enable Multi-touch Gestures."
Peter: What do these preferences have to do with being unable to save? Is this some common bug?

Yes, it is a bug, and it's had some discussion in earlier threads. Matthew Laun, who is an Adobe Employee managed to track down at least some of these problems to having the gestures enabled, but I don't recall why, if he was able to say, that had an effect on saving.
The bottom line is to try disabbling them as the first step. If it works, great. If not, we move to more drastic measures like force quitting to save the recovery file.
I did the gestures things and it doesn't work.
I can't save file to another name because Save As doesn't work either.
I also tried to open a new document and move it over but it's not working either; it looks like my "save" isn't working and other areas grayed out are undo and redo and save as.
Not sure what my options are. this is a large project and i can't really get it all together without saving.
I can save to pdf everytime I make a change.

If the file is still open, can you export to .idml? If so, do that, then try opeing the .idml file and save as a new .indd with a different name.
After upgrading to CS 5.5, I'm having this same problem (Mac OS 10.6.8). The problem also extends to Illustrator. Cannot "save as" to another file name.
