importing RGB illustrator files into indesign

Hello, I have a question about importing RGB illustrator files into indesign. I've just finished working on a print job in indesign that illustrator files imported into it.

The job went off to the printer to be proofed and it came back with problems on one colour magenta. I realised that I had imported the illustrator files as RGB and changed them to CYMK. I've thought about this and I'm thinking that all the colour would have been wrong in the job if it had been the fault of the RGB illustrator file.

Is there anything about importing illustrator files into indesign with the wrong profile that would affect one colour?

Any thoughts on this would be great, thanks very much.
