What happens if you copy the sequence over to a AVCHD non-anamorphic preset?

I just tried importing the time line to a AVCHD project. No luck!
Switch the MPE engine to software in the AVCHD Project and delete the preview files. Switch it back to hardware and delete the preview files again. Clean the media cache files under the preferences. Save and exit. Re-open the project and see if it plays any different. What video card are you running? What is your audio device and sample rate of the audio files? What format are the source files btw?
I have tried few of the things you suggested and see some differences what I feel is the problem could be with my audio setup.
I am mainly working with HDV sounce files.
My setup is as follows:
Production Premium on Windows 7 professional
i7 Quad core 8 GB RAM
Nvidia Quadro 2000d - (Single monitor connected)
System Drive 128 GB SSD
Media Drive - 1 x 2 TB 7200 RPM Stripe Raid
Mackie / Tapco Fire Wire Audio Interface (Tapco LinkFire)
ShuttlePro Control (not installed now)
I am not able to locate the audio sample rate in my project (probably I am looking at all the wrong places!). However the the audio interface is at 48000.
Hope this will give you an idea of my setup.
Are you using a HDV Preset?
Yes, I am using HDV preset.
The HDV Preset uses the Anamorphic scaling and for some reason the MPE engine is not initializing with the any Anamorphic presets in 5.5. Try the 1920 x 1080 AVCHD Preset and see if that is any better.
Just got back after a short break. I will try with AVCHD 1920 X 1080 preset and see if there is any improvement. I forgot to mention that I was able to complete a 1.5 hr long DV / DVD project without any issue. Also, I am having problems with audition sessions freezing and the session files getting corrupted which I am discussing in the audition forum. I suspect the Mackie / Tapco firewire audio hardware I am using. I will try the same with Ppro also.
Though I have not been able to get a solution, I have identified the problem area. It is my Mackie / Tapco hardware or driver on Windows 7 is the issue. I also have issues with Audition sessions corrupting beyond repair. There has been some improvement when I change the driver to ASIO4all. So far I haven’t come across any issues when I was using the on board sound.

it worked..... I just created a new timeline within the project with presets you suggested... copied and pasted the entire edit to the new timeline... now it plays back without stopping every 2 seconds.. it does make editing easier...
Maybe this is a problem Adobe should address....
