Use the addWatermarkFromFile() method of the Document object.
You could also use the "template" object
I assume these are functions in Acrobat... I am not generating these files from Acrobat. I am using Ghostscript at this point, as this function (merging the two pages into one) is going to be an automated action conducted from a Linux server. (Did I mention I'm a newbie at PDFs?)
Essentially, a C program generates the certificate as a PCL document, then Ghostscript converts from PCL to PDF. The logo is in PDF format already. My hope is that there is a simple tweak that can be added to the logo code (which never changes) that will allow the two documents to merge as I want.
Given this, would you still advise the same paths (using template or addWaterMarkFrom File), or does this change the equation?

No, niether of our approaches will work for you.
GhostScript and PCL are pretty low level. I'm not familiar enough with either to tell you how do this, but surely there is a way to insert your logo with ghost script. If you have Acrobat you can convert the Logo PDF to postscript with a print script.
