3 thousand buttons. Really? How large is this document - in terms of pages, how many are there?
Its nearly 500 pages all the buttons are cross linked inside the document. I am using Indesign CS 5 PC WinXP.
As usual, for us to help you need to give us more information. What version of InDesign are you using? What command did you use to create the PDF file?
It's really hard to imagine a single document with 3000 buttons so maybe you can also take a picture to show us one of the problem buttons.
With that said, you may be pushing the limits of the technology. You may need to learn to edit the non-working buttons in Acrobat Pro. You can use the Select Object tool to double-click a button. Then look at the action that the button is calling out, and you can edit it in Acrobat.

Complete navigation is built with buttons.
Only serious limitation is in button show/hide.
Acrobat can't show/hide more than about 150 buttons in one go.

I noticed that beginning with InDesign CS5, Show/Hide buttons can only act across a spread. I believe you could trigger actions on another spread before. (Also, the list within the menu for Show/Hide gets really unwieldy with a large number of buttons.)
