IDML is much like INX, but it is a ZIP-format archive of multiple XML files.
You can just unzip the IDML file, find the text file with the color value and delete it, and re-zip it.
Do you need more instructions? If so, what Operating System?
Try renaming .IDML to .ZIP.

Unziped IDML have many folders and files : MasterSpreads, META-INF, Resources, Spreads, Stories, XML, designmap.xml, mimetype
but there is no text file only I have got is xml files, should xml files get edited? or any specific file need to be deleted? just make me clear on editing IDML. And I have seen the color value which I need to remove is found on many files.

If this is just to delete colour swatches that you can't get rid of any other way there's a faster way that might work.
- Make an object that uses the swatch.
- Cut that object to a new InDesign document.
- Save and close that new document.
- Place that new document into the original document.
- Delete it.
- You should be able to now delete the swatch.
It's taken me longer to type this than it would have to do it!
