If I understand, you have a timeline with 3 subtitles tracks and 4 conditions: no subtitle track (which plays the video with the original, burned in Japanese), English subtitle (covers the original subtitle and shows English), Japanese subtitle track (covers the original subtitle and shows Japanese), and the FAP script track (covers the original subtitle for "no" subtitles).
Or are there only 2 subtitle tracks and by "Japanese" do you mean the original burned in and by "Clean (using the Japanese subtitled footage)" do you mean the FAB script.
In either case, is it just regular subtitle navigation?

Just for the record, it's two separate timelines...
1 English subtitles burned into the video
1 Japanese subtitles burned into the video
So the idea is to use a FAB script to block out one set of subtitles with a show-length black bar.
I just followed the link you provided, and it did the trick.

So turning on the subtitle track turns off the subtitle! That could make you crazy!
