Large format graphics, Indesign or Illustrator

I have a few walls with graphics applied. Each Wall has a quite a few images placed so indesign seemed the obvious choice for speed and placement. After suppling artwork at quarter size, the printer has come back saying they are trying to save these in illustrator and can't see the cropmarks (They must have indesign to save to PDF then open in Illustrator). Is there any reason a printer would do this? sureley the indesign files would be ok.
