Where are you getting the plugin warning? ID files are not backward compatible and that's the message you would get if trying to open a file saved in CS5.5 in any earlier version.
When I open the new CS5.5 file in CS5.5.
Not trying to make it backward compatable only foward.
If I try to open the CS3 file in CS5.5 it crashes and wants to send a report to Adobe.
That's whay I saved it out as a inx file, opened that one in CS5.5 and saved it as a CS5.5 file.
Then when I close it (CS5.5 file) and reopen it in CS5.5 that's when the message appears.
Sounds like something’s very corrupt somewhere.
Are you sure you are trying to open in CS5.5? Are you using File > Open... or double-clicking the file in the finder?
What plugins, if any, are listed in the error message?

I opened CS5.5 and went to open.
It then opened the file without the issue.
I must have been double clicking the file CS5.5 file when getting the message. It shouldn't mke a difference but I guess it does. I've been working on ID since it was v 1.0 I think better then 10 years now.

Did you, by any chance uninstall CS3 thinking you wouldn't need it, then reinstall it after CS5.5? That would cause the double-click problem.
No... I just looked in the get info pane and it says open in CS5.5.. so I don't know..
Maybe because I have both installed, it gets confussed or something.
I just re-entered in the Get Info Pane, open with CS5.5, closed te pane, then double clicked on the file and wala, it opens...
So, just learned a new trick...
