It works for me (I just checked in iBook2 on my iPhone 4 to make sure the MP4 was still playing, and it was). Here's a blog post I wrote for InDesignSecrets.com which described how.

The video should work the same in iBooks on either device. You might try resetting your iPhone.
Thanks Steve I've got it working now :-) It was the size; 1000pixels by something just as massive. I reduced it to the size mentioned on your blog and it's looking good.

Hi, sorry, I spoke too soon. The files are working fine on my iPhone but are no longer working on the iPad. Is there a particular setting in Adobe Media Encoder that will create video files to view in an epub on both iPhone and iPad? It seems to be one or the other when I'm converting my videos.
